The fused being continued to live inside on Ginyu's body normally.
As for Ginyu, I'd assume that when the fusion ends his soul gets split and we get two Ginyus.

A fusion is made up of two people so he kicks one out into his old body then gets transferred to theirs when the fusion is done...

My guess is that ginyu probably can't swap bodies with fused beings. Even that technique should have limits.
Wouldn't be far fetched to suggest his conscience would split between the two, everything from there is to the imagination.

Well, since Ginyu's body swap ability is moving his essence, or "soul" to put it on better terms, he would essentially become like Kami and Piccolo, only instead of identical bodies, have one part of Ginyu's soul in Goten and the other in Trunks. As for the kids, since Fusion creates a whole new being, I'd say they remain as Gotenks in Ginyu's body.
There would either be two Ginyu, or one of them becomes a braindead mass of flesh.
